Jake Haro, who was arrested last week, was spotted with deputies from the local sheriff’s department at a mountainside near a highway in California.
Jake, 32, was filmed wearing an orange jumpsuit while looking for his son, was reported missing on August 14.
Mother Rebecca, 41, said her son was kidnapped while she was attacked outside a Big 5 store in Yucaipa.
It comes days after both parents were arrested at their home in Carazon, near Palm Springs as officers concluded the infant had not been snatched and was likely now deceased.
They have since been held in custody in a jail in Riverside County.
A search remains ongoing to locate Emmanuel’s presumed remains.
San Bernardino County Sheriff said it had conducted a search with Jake at the 60 Freeway in Moreno Valley.

Cadaver dogs, which specialise in the scent of human decomposition, were also used to try and track down the missing baby.
However the force confirmed that Emmanuel was not found during the search.
It said in a statement: ‘This afternoon a search for Emmanuel Haro was conducted along the westbound shoulder of the 60 Freeway, near Gilman Springs Road, in Moreno Valley.
‘Investigators were assisted by cadaver dogs. Jake Haro was at the location with detectives. The search has concluded, and Emmanuel was not located. The investigation to find Emmanuel continues.’
Meanwhile residents have left tributes, including messages, candles and balloons outside the family’s home, praying for his safe return.
One woman told Fox News: ‘It just affects me because I have babies at home as well, so it’s very close to home.’
Another said: ‘If these people don’t want to come forward and do the right thing, well let God do his bill. Cause God will bring all darkness to light.’
